The Medium Shipyard must be placed partially in the water and partially on solid ground. The size is 16x9. The first 15 blocks must be placed on solid ground, with the last row (which appears as blue blocks when trying to place the shipyard) extending into the water.
Also be aware that depending on how you place the shipyard, you can become stuck within the geometry of it, so be sure to have a hammer and/or digging tools on you when placing this.
